I've been using googlemail for quite some time but would prefer to use Thunderbird. However, I can't seem to make thunderbird secure. Googlemail requires a passsword to get to your stored e-mails, but I don't see this option in thunderbird - only a master password to encrypt stored passwords which isn't the same thing. This doesn't prevent prying eyes from looking at your e-mails. Any suggestions?

When Thunderbird asks for your password on setup it gives the option to store it or not. You must have ticked the box as default is not to store.
Go into thunderbird edit>preferences>privacy> passwords>edit stored passwords and remove them. You will now be asked for a password each time you log in.

Are you using the linux version? Tools>options>privacy in Windows version 2.0017. Setting a master password doesn't prevent Thunderbird from loading. No other passwords stored.
