For future reference, last (and first) I tried Fedora it removed the 'bootable' flag on the windows partition when installed.

Search gives me this:

Or something like Super Grub Disc.

Hi djleinweber
I suspect that your problem could be due to the use of Acronis to clone Linux, rather than with GRUB. So far, Kurt Fitzner's free, but XP-hosted SelfImage-121 is the only imaging software that I have been able to make work well for imaging and restoring Linux partitions. (I still haven't mastered Linux-based PartImage, although the version incorporated in PartEdMagic looks like my best bet for doing so.)
I hope that this helps you solve your problem.

I am really impressed that you got Clonezilla to work, which uses PartImage. However, I have found that different versions of Gparted produce subtly different results, and its Resize/Move needs to complete all passes, especially the last, to do its job. (The last pass changes direct addressing so that the software will work in its new location.) I have not used SuperGrub as mentioned by boywander to try and fix grub problems, but it may be unable to help if Resize/Move didn't complete its job properly. As to Gparted, I have also found that an installed version won't work properly, you need to run it from a LiveCD like Mint5 or PartEdMagic.
It will be no comfort to know that you are exploring new ground. An awful lot of imaqing or cloning software simply doesn't work properly, despite claims to the contrary. I first learned this the hard way when finding that expensively created WinXP images would not restore when using early Acronis software, which like modern Ghost for Windows, still seems incapable of coping with Linux partitions.
