What does everyone think about the following specs for a web server that will host 100's of small websites:

AMD Sempron (Socket'A') or AMD64 (Socket'939') (3000+)
Motherboard with VGA/LAN/SATA/RAID
2Gb RAM
400GB SATA Hard Drive
2U Case
Fedora Core 2/3
DirectAdmin Control panel
Coloacting at data centre

So what do you think about those specs and how much much should be spent on each componant. Any more advice?

The specs of the server seem fine. The software, well meh. You might want to look into purchasing RedHat corporate edition, I believe a lot of hosting companies use it.

As for the control panel softwae, you have made a good choice. I have used 4 different CPs. These include, 1&1s CP, Cpanel X, Plesk and DirectAdmin. My current host recently changed from Plesk to DirectAdmin, and it's a very good choice.

What connection will this server be hosted on?

I would agree that using Fedora probably isn't too good an idea, since I've always found it somewhat buggy.
I would suggest White Box Linux. It's identical to the commercial distros Redhat charge huge amounts of money for and it'll cost you nothing.

Just a bit of advice - im dont know if you plan to have this server running form home but if so spend most of your money on a proper DSL internet connection, otherwise any serious traffic will crash your sites regardlesss of the hardware serving them :-)
