Thermal Throttling is definately on. CPUZ says core voltage is 1.312-1.320 it keeps occasionally fluxuating between the two although when doing nothing it says its 1.360. I stopped the test just to make sure the BIOS was correct (safe than sorry). It's now running the gromacs test. Hopefully for at least 9 hours, or at least long enough for my rush. I think I got a slight rush after I put it all together and it worked 
Edit - As for speedstep, should it be enabled or disabled?

Enable it. Helps keep your pc calm when it twiddling it's thumbs. There nothing like building your own rig. You'll never buy pre-built again.

Personally I disable speedstep. But it really doesn't matter much either way.
But I NEVER disable Thermal Throttling. (I wear car seatbelts too........ )

Whats the deal with the gromacs test then? The CPU cores are about 6 degrees cooler at 52C each, doesn't this mean it's getting stressed less even though the usage is still 100%? Also, maybe a very stupid question but why is it that with 100% usage I can still move the mouse and open programs as if the test wasn't running? Finally, speedstep is currently enabled. Fortunate for me it doesn't matter...

Not sure why it's cooler. If you look in task manager at the performance tab you should see both the graphs at 100% nearly all the time. That is full load. You can still do other things at the same time as the cpu slice's all the tasks so they appear seamless.
